Flores offers western waterfalls and upland lakes; on Corvo, the Caldeirão is the main landscape destination.
These places need different weather windows: low cloud can hide a lake view while a lower coastal stop still works.

I would save Flores and Corvo for a route that can breathe. They are too special to treat as a rushed add-on.

Practical take
I would allow five to seven days on Flores, with a separate reserve outside the island before the flight home. Three calendar days leave little room after arrival and departure for a change in weather. If Corvo is the main goal, give its connection more than one possible date.
Flores first, Corvo carefully
Prioritise the west of Flores: Poço da Ribeira do Ferreiro and its waterfalls, and Poço do Bacalhau near Fajã Grande. The official walking description reaches Ribeira do Ferreiro by an old footpath. It is not a car-park panorama: wear footwear for uneven, wet ground and check local access. A waterfall name does not establish permission to swim.
In clear conditions, choose the upland Caldeira Funda and Caldeira Rasa. Close together, they offer a different landscape from the west coast. Use a suitable visibility window rather than driving into thick fog to complete a lake list.
Corvo: First plan the Caldeirão as a viewpoint with arranged transport from Vila do Corvo. Descending into the crater is a separate hiking choice needing time and a return plan. Confirm the journey back to the port or airport before starting.
Which base fits?
Santa Cruz das Flores suits the airport, services and connections. Fajã Grande suits western evenings and waterfall outings, but changes the journey to the airport and departure port. Choose around your main days rather than driving across the island every evening.
For Corvo, compare scheduled ferry, flight and organized boat outing. A tour may include local transfers; a plain ferry ticket does not. In the timetable, check actual ports, outbound and return sailings, and time ashore. Another Flores day is the alternative after cancellation; a ticket cannot guarantee a Corvo experience.
Common mistakes
Do not put the western islands immediately before a separately booked flight home. One or two reserve nights on the departure island reduce pressure without protecting every connection against longer disruption. With children, consider the actual boat and sea conditions as well as the destination.
